Hasbro -- The official source of all MLP stuff, I don't know if they have had any Derpy merchandise outside the SDCC exclusive figure. However, you can always check the site for news or get yourself a Lily Blossom to custom.
Enterplay -- The official source for the MLP Trading Cards. As we all know, Derpy was an exclusive card. On Black Friday 2012, they had the card for $4, which sold out in 4 minutes or less. Keep checking back for another shot?
HotTopic -- This chain has the most Derpy goods, but the prices are really steep and it's almost always sold out online. Check your local retailer for stuff like Derpy backpacks, bags, socks, and the 2 elusive vinyl figure variants of Derpy.
WeLoveFine -- The holy grail site for Derpy merchandise, namely shirts. Try to catch them when they're on sale to avoid those high shipping costs.
Ebay -- A last resort for most, but sometimes the only way to find official Derpy goods since most of her embodiments are exclusives, limited, or rare. Also an excellent place for fan made customs, clothes, plushies, and more.
ToyWiz -- This place gets stuff in for preorder pretty early. I would say the price is average to a little high, but they are reliable.
Amazon -- The world's largest online marketplace.
MLPArena -- A forum to trade any gen pony merch. My username is shindow.

You can find the comics at Barnes and Noble. I really haven't seen them anywhere else in stores, save the Hot Topic exclusives. Online, however, there is a plethora of places: IDW, Comic Book Resources, and the sites above.
